Fatty acids (FAs) are the major component of lipids, and the physical, chemical, and physiological properties of a lipid class depend primarily on its fatty acid composition. The composition of fatty acid is determined as the methyl esters of fatty acids by GC. Trans-fatty acids are a type of unsaturated fats that take place in small amounts in nature but became broadly produced industrially from vegetable fats for use in margarine, packaged baked goods, snack food and frying fast food starting in the 1950s. Transfat has been shown to consistently be associated with increased risk of coronary heart disease, a primary cause of death in Western nations.

GC–MS provides a host of tools for qualitative characterization of FA. For instance, standard 70 eV EI ionization of pyrrolidide, dimethyloxazoline, picolinyl, pentafluorodimethylsilyl, and trimethylsilyl derivatives of FA has been comprehensively studied for the purpose of structural determination. EI ionization of these less common FA derivatives yields diverse fragments of diagnostic value in locating the positions of branching and in some cases the positions of unsaturation in FA. The simplest method of FAME quantification by EI–MS may be carried out by monitoring a range of mass-to-charge (m/z) values that will encompass the fragments expected of the analytes, then determining amount based on integration of peaks in the total ion count (TIC) chromatogram.
